It depends what you want to do. If you want to just beat the main game then the gems you get from the story (make sure to explore) and the first few chalice dungeons are more than enough. As others have said bosses tend to drop the best gems. Ptumeru enemies drop radial gems, Isz drops triangle, and Loran drops waning.
